When you plug in the y cable from BMW audio is passed through the aux, and audio "control" is passed through the USB part of the cable. You cant play music running only a normal USB connection from your phone to the USB port. The Power comes from the MULF2. The USB/AUX port itself has had a couple of part number changes.
Interestingly it is a known problem with seals on the E60. The seals are renowned for leting water into the boot and the water tends to accumulate in the boot around the controller unit for the Idrive which is near the battery.

Looking at age of your car the problem is most likely a problem with the little micro button switches in your key. If you have the second key . the one that hasn't been used so much, try using that for a while and i'll bet you don't get the fault message.

I would characterize "reset" as erasing settings, and "hard reboot" as the equivilent of holding the power button on a laptop till it turns off.

You said no audio and no voice control. iDrive controller is controlled by the CCC not the other way around. The CCC just uses the controller as an input device. It could never prevent audio from working. You can disconnect the controller and still get audio. It's also possible the TCU failed.
